Over the weekend Politico ran an article saying that Hillary Clinton was definitely going

to run for president in 2020.

Now, this article was not based on any information from outside sources.

It wasn't based on anything Hillary Clinton said.

The author of the article said he simply, "I, I just know this is going to happen, and

it's what we need to happen."

Well, Hillary Clinton supporters were all thrilled by this.

Hell, yeah!

If Hillary Clinton runs and wins in 2020, it'll prove that the 2016 election was stolen

from her.

And then, I don't know, because it's the dumbest argument I've ever heard.

The Democratic Party spent $1 billion in 2016 to lose.

They lost the presidency.

They didn't win back the house.

The didn't get the senate.

One billion dollars, to lose.

In the last six years, the Democratic Party, Democratic candidates, have lost more than

1,000 races across this country, statewide and national.

One thousand races.

The Democratic Party, today, is at its weakest point in 75 years.

Seventy-five years!

In my lifetime, the Democratic Party has not been as week as it is right at this very second.

They can only blame themselves at this point, because when you look around, when you see

what's happened to the Democratic Party, it's exactly what the Republican Party was back

in 2004 and 2008.

Those of us who were in this business during that time recognize the problems with the

Republican Party and why they were such pieces of crap.

They were taking money from corporations, consistently ruling for those corporations

and against the American public.

God, back in 2004 and through 2008, almost every story that we did, we just followed

the money to find out why a Republican voted a certain way.

And there it is.

Oh, they voted to open up the Arctic for drilling, because they took all this money from the

oil companies.

Today, the Democratic party of 2017 is identical to the Republican Party of 2004.

There's no difference between the two except on a few social issues.

That's where the Democrats still have a little bit of support, that's why they still have

a little bit of support.

Because, hey, we're for equality, so vote for us.

We're still going to take money from corporations.

We're still going to screw you over just like the Republicans do, but we're going to claim

to be better on social issues even though every issue, environmental, economic, those

are all social issues as well.

Because minorities are disproportionately more affected by environmental issues and

economic collapses.

That is a fact.

But the Democrats don't want you to know that part.

They think that they can continue going out there hosting these million dollar fundraisers

and tell us that they rule for the people.

They think they can go out there, take all this money from Wall Street, all this money

from the oil industry and gas industry and coal, and tell us that, "No, we're going to

protect the environment.

We're going to enact strict banking regulations."

They didn't do it during Obama.

We had little bits and pieces of progress here and there; not enough to really say that

Obama was a great president.

That's why we keep losing, because the Democratic Party believes that they can still have it

both ways.

That they can take the corporate money, tell citizens and voters one thing, and then meet

somewhere in the middle that gives more to corporations, kind of screws the public, but

not overtly like Republicans do it.

That's why the Democratic Party today is in shambles, because they're not smart enough

to understand their own problems.

They're not self-aware enough to look in the mirror and say, "Maybe it's me.

Maybe I'm the one screwing up.

Maybe I'm the one who helped tank this party."

That's what Hillary Clinton needs to be doing right now.

That's what David Brock needs to be doing, and John Podesta, and Debbie Wasserman Schultz.

They need to look at the mirror and say, "I did this.

Time for me to leave the party, because I'm destroying it."

I hope Politico is wrong, and I hope Hillary Clinton does not run again in 2020, because

she will not win.

Yeah, she won the popular vote in 2016, and that's great.

Right?

I guess.

But, it's the Electoral College that matters, so the popular vote really means nothing,

unfortunately.

She was rejected by voters in the 2008 primary who chose Borak Obama over her.

She's lost two presidential elections in the last eight years, let's not add a third to

that list.

GATK4 demo: BaseRecalibrator on Spark via Google Dataproc - Duration: 6:02.

Let's run BaseRecalibrator on a Spark cluster in the cloud.

This is the command we're going to run.

But first, let's go to the Google cloud console to create a cluster. See the link up there in purple.

The console may take a few seconds to load. It's calling up a bunch of data about the services w'eve been running, status, cost and so on.

So now we go to the list of services by clicking the three-bars icon in the top left corner

and we scroll down to find the Dataproc service.

This takes us to the console for creating and monitoring Spark clusters.

So we click through to the cluster creation form.

Let's give our cluster a name, "spark-demo"

and now let's give it some nodes.

The greater the number and power of the nodes, the faster our job will run -- and the more it will cost.

Here we're being whimsically generous but not completely, outrageously extravagant :)

The "Image version" setting is a moving target, it changed since we made the video.

Right now it's better to leave it blank so ignore this bit.

But we DO want to allow API access to all services!

So now we hit "Create"

and we see our "spark-demo" cluster being spun up. Yeah!

The "Provisioning" status shows that the elves are actively recruiting and harnessing our requested nodes.

So let's switch over to the Terminal.

Here you see we're in the root directory of the GATK4 codebase, where we've previously compiled a Spark-enabled version of the GATK4 jar.

This right here is the jar we're going to use. In future you'll be able to download it directly from the GATK website and not have to compile it yourself.

So now let's switch over to a text editor where we've prepared the command we want to run.

The top part is the GATK command proper, and the bottom part controls the cluster execution.

We copy the whole command, switch back to the terminal and paste the command there.

Before we run it, let's take a look at a few components of this command.

If you're familiar with older GATK versions, you'll notice the command starts with "./gatk-launch" instead of "java -jar GenomeAnalysisTk.jar".

This invokes a wrapper script. You don't have to use it (the old syntax is still valid) but it simplifies the command significantly.

And this here is the tool we want to run. Notice there's no more -T, and the name ends in "Spark" to signify that it's spark-enabled.

The rest of the GATK arguments are mostly the same old GATK-style, though you might notice the file paths point directly to GCS bucket addresses.

In the lower half of the command below the two dashes (which serve as separator) we have the cluster arguments, including the cluster name

which should match what we gave our cluster when we created it earlier. And we see that our cluster is running, waiting for us to give it something to do. And yes it costs us money even when it's sitting idle, so let's get going.

Back in the terminal, we hit enter to launch the command, and the log output starts rolling out.

Right now there's a lot that gets output that you really don't want to read. We'll try to get that under control...

While we're sitting here watching the matrix scroll by, let's go over a few tips.

Tip 1: Make sure you have installed Google's gcloud SDK and configured it with your credentials and Project id. Otherwise GATK won't know how to talk to the cluster.

Tip 2: You also need to have an API key, which you can create in the admin part of the Google console. Here we set it as an environmental variable.

Tip 3: Speaking of env variables, you can set $GATK_GCS_STAGING to cache the GATK jar file in a GCS bucket, to avoid uploading a copy every time (it's a bit... plump).

Okay, we're getting bored so let's go look at our cluster to see if watching it makes it go faster.

This is where you can check the configuration of the cluster in case you forgot how you set it up all of 3 minutes ago.

And we can look at what it's doing. See, this is the job that we launched just now; here we're seeing its output log.

Thrilling, isn't it.

More interestingly we can go to the job Configuration tab to check what command it's running

just in case something got lost in translation. Nope, everything looks good.

So now let's go look at where our data lives on GCS -- back through the services menu, down to Storage.

This is taking us to a list of all the storage buckets our group has under this one development project. It's a long list. And we have other projects. So collectively we probably own half the buckets on GCS.

We find our bucket, called "gatk-demo", where we asked GATK to write the outputs of the BaseRecalibrator command

under "ASHG16" because that's the conference where we originally presented this demo (video was our backup plan in case the wifi sucked)

and finally the "gatk4-spark" directory -- which is empty because the job is still running and nothing has been output yet.

So let's go and look at the inputs to the job, which are stored under a different project, which we can select from the menu up here in the blue bar.

This is a project we use to make data publicly available; there are in fact more buckets here now because we've been adding test data to help people get started with running GATK on the cloud.

And here we're specifically looking at the GCS mirror of our b37 resource bundle, which is a collection of files that are commonly used for genome analysis.

If you want to download a copy of these files to use locally, please get them from our FTP mirror instead! If we start getting hit with a lot of egress charges (someone has to pay when data is downloaded from the cloud) we'll have to put up a paywall and nobody wants that.

Anyway, this is where the reference and known sites files we used in our BaseRecalibrator command live.

So now let's switch back to the other project to locate where the input bam files live -- ie the data that our cluster is lovingly recalibrating while we poke around.

Hopefully the poking around isn't confusing you too much, by the way...

The point is to show that you can have your data in a bunch of different places; the system doesn't care as long as the account you're running under (through gcloud) is authorized to access all of them.

And here we are, this is the bam file we're running on: a full exome of our favorite test subject, NA12878, which we use a lot for benchmarking.

Alright, let's go see how our job is doing.... if I can find the right tab to click on...

Ah, here it is. Wait that's the config. We want the cluster status.

Yeah it's still running. Okay. Everything looks normal.

Switch back to the terminal...

for a face full of Spark log.

Depending on the placement of these subtitles you may or may not see the Spark progress bar counting up and down in its bizarre, unintuitive dance of thread numbers...

... until it's gone, which means the Sparkified part of the work is done

and eventually we get to the final summary, which is rather civilized in comparison.

Except the last status is at the top (don't ask), but it's nice that it says clearly that it's DONE, you know?

Oh, and it took a little over 8 minutes to run BaseRecalibration on a full exome. Single-threaded, it would have taken almost an hour.

Need more speed? Just add more nodes to your cluster. But remember: the more nodes, the bigger the bill.

Meanwhile back in the Dataproc console, our job has been tagged as "succeeded".

And if I can remember what I'm supposed to click...

... we can see that our cluster is now cooling off.

So let's take one last trip back to the storage buckets

(spot the cache that I mentioned in Tip #3)

and we fiiiiinally find our output file, which is a cute little recalibration table containing the analysis results.

Yep. That's it.

Now let's just wander around aimlessly for a bit.

we're going to talk about the three

secret tips on being better prepared

why it's important to be prepared in

some of the essentials that you need for

your kit so today we're going to talk a

little bit about that thank you for

being here Hilary nice to meet you

thank you for having me so I'd like to

start by telling you a little bit about

the Red Cross and we respond to about

70,000 disasters a year on average

what's really for us counteracts the

myth and the most denials that we face

which are that it's not going to happen

to me and it's not going to happen here

with 70,000 disasters year it's

definitely happening here and there are

three secrets to getting prepared for

the Red Cross that's get a kit make a

plan and be informed and being informed

really means knowing what your risks are

what we learned from the Northridge

earthquake which are coming up on 20

years here is that fifty five percent of

injuries were the direct result of

flying objects and debris only 1% of

injuries were actually from building

collapsed sure what we want people to do

is prepare for the most likely things to

happen to them but just a little bit

about what you got today

alright so we've got two different types

of kids one is our personal kit that's

our grab-and-go kit it's a sturdy

container it's enough supplies for three

days for one person you'll see car

specific pieces here I've got jumper

cables roadmaps water sturdy pair of

shoes and also of things for my dog I'm

pet owner and I want to make sure that

she's okay in the next emergency to

those are some basic basic essentials

then you see our family supplies kit

this is enough supplies for every member

of your family for starting with three

days and building up to two weeks you'll

find food water medications and first

aid equipment as well as multi-tools

batteries flashlights a radio hard hat

because it's no joke flying objects

absolutely will happen in the next

earthquake and you've got comfort items

as well so plan for your family and

their special needs on top of that great

well that's a lot

of information and we're so excited that

you're able to be here with us and share

this with us I think it's so important

that we are able to be prepared before

during and after disaster and for more
